Breaking: major changes to file data storage

Audrey Hamelers requested to merge new-file-data-structure into dev

Reduce files to a single array rather than deep nested objects (in line with upcoming shared data model). Major breaking change. Delete all existing test manuscripts as they will not have correct stored data.
